两个句子意思是一样的,只是of which的位置不一样.
第一个句子习惯上应该是非限制性定语从句,the house后面应该加个逗号：
The house,the windows of which were damaged,has now been mended.
第二个句子of which 也可以换成whose,即：
The house whose windows were damaged has now been mended
